My iPod classic connects to my docking station, charges and also plays, but is completely unresponsive if I try and control it (pause, next song, etc.) via the dock itself and the remote. It’s happened with two separate docks, which makes me think it’s a problem with the iPod itself. When I plug the iPod in, it doesn’t sit straight, but I can’t seem to see any blockages inside.

I think you might have to either get a new logic board or solder on a new one. Getting a new one would be a lot easier, but soldering a new one means only buying a little connector for a few bucks.
